When managing a local PGN database, what is the intended workflow for game review and annotation?

My current understanding: after annotating a game, the only way to persist changes back is to export it as a PGN file and manually replace the original. Is this correct, or am I missing something?

Specifically I'm wondering about:

• Post-competition review: I annotate a game from my local database, how do I save it back without manually replacing the file?
• Chess.com game imports: after importing and annotating, is the expectation to manage everything as separate PGN files?
• As the database grows, is there a recommended way to keep annotations organized within a single database?

For context, I'm coming from Chess Studio where annotations save directly back to the database record. Not sure if I'm missing a feature or if this is a current limitation.
